I think either material is fine. I imagine any negative health effects of aluminum would be well known by now considering how widely its used in soda cans. Personally, I prefer Sigg bottles since they're nearly indestructible, and I find the noise from the screw top on Kleen Kanteens irritating.
Stainless is the healthy choice. I use a Kleen Kanteen. Aluminum can leak into the liquid, and aluminum has links to alzheimer's. Also, most aluminum bottles (Sigg included) has a liner to protect the liquid from the aluminum. And I think the aluminum taste sucks.
Aluminum will not cross the blood brain barrier if ingested by mouth, so it will not add to the plaques in the brain. There have not been any environmental factors that have been linked to Alzheimer's so drink up with either one. If you have a family history of Alzheimer's it doesn't matter if you avoid aluminum or anything else.

As long as you're not trying to carry around mercury in it for some reason (and if you are I'd imagine you'd have more troubles with the law than your water bottle), it comes down to preference and price.
It depends on your criteria. Aluminum is lighter and steel is stronger and harder. The whole Alzheimer's thing is controversial but stainless steel is widely considered safe. I personally prefer stainless steel because of its durability and I feel more comfortable boiling water in it if I have to.
Stainless steel is the better material. Food grade stainless steel, like those of Klean Kanteen water bottles, are light, strong, BPA free, and unlike aluminum, are highly corrosion resistant.
I have experience with both, and while aluminum is lighter steel definitely holds up better. My aluminum bottles, Siggs included, will dent if dropped on a hard surface. Stainless on the other hand is much stronger. I also tend to lean towards Klean Kanteens because they fit in a cup/bottle holder better in the car and on a backpack.

I think aluminum is better just for the reason that aluminum is lighter. I carry mine around all day with me when I am on campus for college and also when Im riding my bike also sigg makes a lot of really cool ones as well.
